@rcapozza,

Can you add some images that describe your workflow in a little more detail?  
I have used the [Segment Mesher](https://github.com/lassoan/SlicerSegmentMesher) module in the past for [multi-compartment models](https://discourse.slicer.org/t/meshing-self-intersecting-faces/13588) then simulated in FEBio.
